Bayesian co-estimation of phylogenies and multiple alignments via MCMCBAli-Phy estimates multiple sequence alignments and evolutionary trees from DNA, amino acid, or codon sequences. It uses likelihood-based evolutionary models of substitutions and insertions and deletions to place gaps.
